Clara is, indeed, the boss. Only the 3rd (or 2nd?) non-Time Lord individual to fly the Tardis on their own in Nu Who, did anyone fly it in the classic series?
Perhaps Clara thinks that the doctor won't approve of her soldier boyfriend, so is keeping him a secret. Also if the doctor knew how much they were messing with Dan's/Clara's timeline he might stop them.
I think Adam being given the key to the Tardis on Satellite is much more disconcerting that Orson (I thought his name was 'Awesome') being left alone.
